Bookmarking Issue with D2

I generally keep my music on my D2 and my audiobooks on the SD card. Since my audiobooks are composed of dozens of little files, I generally eject the SD card when I just want to listen to music to keep shuffle from jumping to them. This used to not cause a problem with the bookmarks I saved. A few months ago, I tried to update to a 3.xx firmware, it failed, and I backpedalled to 2.72 and everything was working fine...except for bookmarks. When I eject the SD card, the bookmark list clears. Anyone have any idea what could cause this?
