The difference is that FAT16 only allows up to 4GB large partitions on Windows NT and newer (only 2GB partitions on Win98 and such). That's no issue for your 1GB player, of course.

Best would be to format the player with the official SD Formatter - it automatically chooses the correct format for the given memory size.
