Allowed, yes. Advised, no.
Flash memory doesn't have the same issues with fragmentation that HDDs do. The way the information is organized is different and defragging won't gain you anything. All you'll do is use a goodly number of the large but finite wear cycles that all flash memory has.
There have been reports of very marginal performance increases defragging flash memory. I haven't seen one that convinces me that defragging a flash drive is worth the increased wear and possible reduction in the life of the player.
